Current personal favourite for me is one of the Russian doctor in Cap au Diable missions (i forget his name)
[Spoiler] Travelling to Paragon city to rescue some innocents from being kidnapped by the kulls and then turning them over to the Vahz, and all just to make Doctor V's life difficult so he can't make a trip to the rogue isles. the reaction of the kidnap victims as you drop them out of the frying pan and into the fire brings an evil glow to my heart [/spoiler]
The evilest mission of all isnt in CoV.
Take one alternate dimension. Sprinkle liberally with placid, unthreatening Hydra. Add a dollop of Hero "investigation". Stir well until genocide occurs.

[Spoiler] First of all you have to find the devil, then as he fights you, he keeps a running commentary of how he's only doing it to save his niece; then as he 'dies' he cries 'I've failed you...'; and then the little git who gave you the mission takes the neice to make her into a killing machine. [/spoiler]
