Just a quick FYI, I haven't found EVERYTHING that will do this, but I am finding quite a good deal of them.
Placing Items inside of Items
Take Item A, place it inside Item B. The boundaries are gone on most base items so we can stack them inside of others very easily.
Stacking Items on top of others
So far I have only worked with Tech items, but I have found that using the Floor Safe item will make a very nice stacking setup for most projects. They stack nicely on top of eachother and will allow for other items to float.
Another interesting little tid-bit is that they can flot off of themselves. Just take the safe, place it, and then move it on top of itself. It sounds crazy, but it works. It's a great way to make the floor/ceiling of your second story too.

But the skinny of it all is that you can take the Hanging Lamps and send them from the ceiling down. This will get all of the ceiling items to be placed anywhere you want. They don't even need the full scale to get them there, just a little bit that your mouse points at.
Stacking Wall Items int he Middle of Rooms
This one had me stumped for a while and I finally had to ask for help last night (thanks LtZerge). Alright, what you do is buy a Cubicle. Set the edge where you want your floating item and set it on the Cubicle's walls. It's that easy. Move the Cubicle and there it is, a floating light / vent / turbine. It's a nifty little trick that I must have tried a hundred things to get it to happen with. You can also mark items off of other items that are wall sets, but the Cubicles are easiest.
So there you go, all of the basic tools you need to make your base go 3 dimensional.
