Just tested a level 40 martial arts/ninjitsu stalker in recluses event, and i must say martial arts is far from weak, I two shot squsihes with BU eagles claw>placate> crane kick. I hardly even need to rely on assassin strike with that combination. With scrappers (without DP) i usually need to chain another attack in to take off that last slither of health, however with hasten I can even chain another eagles claw. But seriously I hardly find martial arts weak, its really fantastic, I find myself doing a lot better than all the spine stalkers out there, and just as well as the energy melee stalkers. I just need to be in hide more often to pull of the crits.

Drop siphon life, it useless, I'd take super speed instead
Try and fit medicine into your build for PvP.
No point slotting 3 heals in health, or even taking it.
You could even fit in laser beam eyes into your build and have it nicely slotted. -
I'd try and fit in aid self into your build, It is very useful
Definately take follow up, I'd slot it 2acc 3recharge with focused accuracy -you want it to hit everytime and up as often as possible in your attack chain for the extra damage.
Seriously in every claws build i think follow up is a must.

Both are good for PvP. If you want more damage go fire (fiery embrace) But if you want decent damage but better control go energy.
I would probably go energy, power boost is just to useful. -

Normal Build up gives an 80% damage boost, focus chi gives a 100% damage boost. -
Martial Arts is one of the best Stalker primaries next to Energy Melee.
Anyone that says martial arts is gimp or weak is an idiot.
Martial arts has a better build up, better accuracy, soft control. All of the attacks critical from hide. It also hits bloody hard, it just does less damage out of hide in comparison to Energy Melee, so you have to be more "Stalkery"

In the high level spines/sr and spines/regen are kind of even.
SR has elude, stackable mes protection slow resistance and +perception, SR is arguably better vs controllers than regen is. If you make a spines/sr and fit in medicine pool its very uber in PvP, very very uber. Arguably the main thing spines/regen has over spines/sr is quick recovery, and dull pain. If you wan't to focus on level 50 arena PvP try spines/super reflex, If you want to dip into all zones aswell as high level PvP go spines/regen.
In PvE spines/regen is definately better than Spines/super reflex. Spines/super reflex is a late bloomer. -

This is slyfes build (copied from his website) looks very hard to play from the start, its something you should prolly respec into if you want to follow it. My advice play spines/sr see what fits your own playstyle and suits you then decide...

Spines/sr rocks very good combination for PvP, it'll be hard in PvE, spending most your time spamming impale until 26 where you finally have another attack to chain in.
You sure about having no travel power set? I think your looking to follow slyfes build, which is kinda gimped for sirens and bloody bay...(no elude) -

Dark Miasma for the reasons unthing said. Secondary is arguable.
Dark/rad is a great offender in PvE because of the number of AoEs that rad blast has, meshed in with tar patch. -
Trick arrow is just awesome on controllers.
Fire/Trick arrow is uber. -

No point going flight and tp pool for PvP as an em stalker its plain silly imo. Especially if your getting air sup, I'd go ss and tp, or ss and sj. Hasten is too good ss is a great travel power, tp helps to get stormies, force bubbler etc. SJ is generally a greate travel power CJ/hurdle with ss on an em stalker is fantastic.
Drop stun its cack, you already have total focus at 50
Drop Caltrops
Slot tohit buffs in build up, T
Teleport is overslotted (no need for 3end redux in PvP range is more crucial)
Tp foe is just overated now i think, and those slots could be used elsewhere 2 acc is enough maybe a range (if thats the reasons your going tp pool)
Slot ranges in placate.
Def buffs in hide never hurt to be honest more AoE defence the better eh?
Stalkers also have a sleep power? and a -perception that could be useful aswell, worth testing it out.
You may want to rethink the order of your powers aswell, to suit other zone PvP.
Heres one thing i was really curious about, No mace hold or immobilzes??!!! They do -jump aswell as slow that is invaluable for a stalker its the reason to go mace pool for PvP. They can't escape you at all.
Also I'd fit in grant invis if you team or invisibilty for yourself-good for tracking. -
This is the build I would be looking to respec into for level 50 support PvP, aswell as being viable in duals by having the two highest damage attacks in the set, it is a buff bot build mainly specialised in team PvP. But you can definately get away with a few kills on it aswell.

By playing a kinetic in team PvP you have to be a buff bot, make sure each member of your team has speed boost and increase density permanently. By being a defender your often going to be chased by scrappers and blasters so you have to buff your team while moving, this is where inertial reduction helps as it is unsuppresed movement, which in my opinion makes it one of the best powers out of the kinetics set. once your team is all buffed you can then go on to proceed to siphon speed players, fulcrum shift and heal around targets and draining bubblers, and spiking targets with team mates with cosmic burst and total focus. The main priority is to keep the team buffed as it is the buffs which will win the match.
In duals the main tactics is endurance drain, spam transference and transference+power build up on your target and make sure that they have no endurance whatsoever, aswell as siphon speeding them so they move to a crawl, then mix a combination of siphon power and fulcrum shift to rapidly debuff their damage, and make them useless. With cosmic burst and total focus, you can stack stuns and burn a squishy of break frees. The choice of repel is that its a knockback power and so once your opponent is drained of endurance you can knock the target down to make time to hit total focus, or use your heal to heal yourself before they run out of melee range. Repel is a good protection in PvP. As a kinetic in duals you have to know your limits, you must realise that against anything with a defence buff (eluded scrappers, an opponent packing lucks) your done for. Along with anything with a significant tohit debuff your also done for, as you'll probably know that accuracy is the bain of kinetics.
Edit: Oh yeah in team PvP, kinetics has to be if not one of the busiest sets to play, you'll always be doing something and never standing around definately a set that needs fast response and reflexes.

Depends what kind of PvP you want to do.
For duals: Force is the best choice. (Force of nature, pff, temp invul is great armour)
For PvP zones: Elec would be best choice (ranged control, best armour)
For Teams: Ice would be best choice (snow storm and hibernate)
Munitions is the rogue one to be honest. I think munitions is the best choice for "stalker hunter" builds all the devices out there who use snipe along with LRM with defiance.
