The real question there (assuming he's Nemesis) is:
A) Is he 'for real'; and there's some massive thing that's been brought down on us? (Genre conventions suggest that there is, and he's the one who caused it at least in part; but then there is those letters...)
B) Are the letters right? Could this be some sort of uber-Nemesis Plot?

True, he is quite likely to be 'our' Nemesis, just gone good.
Isn't it one portal mission where you travel to a world where Nemesis won, but at the cost of everybody's life. I think to recall the clues indicating Nemesis being repentant about it.
My gut feeling is that Silos is sincere. But, that does not mean his trying to avoid the catastrophe is not actually bringing to us or bringing something even worse... -
As people have said, at the center of the room, in front of the computers, is a large cylinder of green light.
Around the cylinder is a row of small circular surfaces. Standing on them are some dudes.
Initially, they are grey with an electric looking green mesh on them. But, when you selected an arc, they get replaced by the contact.
Go and talk to them to start... -

4th Ed is a bastardization of the game designed to make the MMOG players more interested in it. It's faster and supposedly easier. I want my 3.5 ED and I'm dang happy.
Hell, I'll even open out my blue book from time to time to roll a REAL D&D game.

The whole alignment boondoggle can be easily handwaved. Hardly anything in 4E relies on alignment anyhow. Frankly, I'm having a lot of fun with 4E. The classes are more defined, and none of them are a bad option, unlike in 3.5 edition. The combat is a lot smoother, with a lot less confusing rules.
Frankly, the game plays a lot closer to first edition than 3.5 does, if we're talking about REAL DnD.

I like 4th Ed quite a bit.
I don't know if it is better than 3.5, but it is not worst.
I particularly like how they did away with Vancian magic, personally. Being a magic user meant you could only attack a handful of time and be out of attacks or (at higher levels) have to rely on essentially useless lower level ones.
The game is also, I think, easier to teach and get new players hooked with. I will test that in a few month when I am to GM for my brother and his girl-friend, both D&D newbies.
But, really, I don't like the change to the alignment system.
Not that I was using it anyway even in 3.5. But still. That annoys me. -

My theory about that is that one of the Nemesi has actually offed as many other iterations of himself as possible - so the Nemesis we know is the only Nemesis that exists for most worlds. (And when you have an army of robotic duplicates, it'd be easy to make other people think there are still multiples of you)

I have read people suggesting that Mender Silos is in fact Nemesis (his name is an anagram of: 'Lord Nemesis').
So, that'd be one 'good' Nemesis.
Unless, of course, the anonymous letters are right... -

You mean in term of exploit and farming?
Yes, I can see that.
But still, I believe it would be a great way to reuse stuff that are for a big part already in game in order to add quickly a lot of variety to the maps...
Although, your option would work pretty well too but I'd like to add one option:
The ability to take an existing room or map and choose a texture to apply on the floor and walls. -

There are a few missions, in the main part of the game, where you have to defeat some creeps that have invaded the base of a dead Superhero, or a dead Supervillain. I can't seem to find these maps in the MA Map Packs under any Map Category! Why aren't these maps in the MA? If they're not in the MA yet, I wish that they would make, and put them, in it, because there's at least one MArc I'm planning which requires a dead Superhero Base Map! Such maps are needed for a lot of possible missions, and not just by me!

I think that you referring to the Faultline's abandoned lab map (they were first introduced with the revamping of the Faultline zone, as part of the zone's story arc).
In this case; they are in the Mission Architect; but unlockable. I think to remember them to cost 200 tickets... -

Anyway; yeah, there is only so much way that you can express 'morality' on a mathematical scale.
Ideally, the game would present us with more than two options, including ones taking our motivation into account:
-Yes I am freeing the hostage governor (and he will be within my debt)
-No, I am not giving this dude any money (because I can think of much more deserving charities)

I have been using it quite a few times today. Quite useful, especially when the next mission is in Peregrine.

Not SW:OR but the older KOTOR games had such a system, and it's quite likely that some of the devs played them and were familiar with the concept.
I am not sure how the old Ultima games used to work but I believe some of them had a similar concept too.

To be fair, it's the other way around.
The signature characters were initially developed for promotional/gameplay reasons and THEN adopted by the devs. -

Or a heroic Nemesis that tried to show you off and kill steal from you or otherwise prove how much better of a hero he is.
Could be fun for a couple of mission, but I suspect it would grow old quite fast, maybe a little too fast to be worth the time of implementing such a system... -

It is like the creation of multiple instance in Atlas Park.
Except that you do not choose which instance to go to, it is calculated automatically according to your location up (or down) the story arc.
It's not a bad concept, actually, and allows people to feel that they 'have a lasting impact' on the game world... -

But, what about Axis America's version of Richter?
Did he survive? Did he share Richter prime's political alignment?
On a similar note; what about the Center?
Did they share the Nazis victory? What is the role of nicti in the Axis America's world? They were using the Center and the 5th as a front to manipulate. If these factions were on the winning side, did they share the victory? Were they the victim of a purge at some point?
And then what? Are they eradicated? Gone into hiding? Forced to ally themselves with their former enemies in the resistance? -
